Felipe,
Am I correct in thinking that you are taling about a liquid scintillation  
counter?  If so it might be worth providing details of the model of  counter, 
make of vials, scintillant cocktail as the issue might be relevant to  one of 
these.
 
I've not encountered problems in the past using both polythene and glass  
vials.
