I would start such a project by painting the interior of the ports with a strippable decontamination coating. This will absorb the majority of the surface contamination depending on the chemistry involved. After that I would fabricate (or talk to the people from Pentek to provide...) vacuum shrouded scabblers or grinders that could be used in that space. That's where I would start. Let us know what you finally do.
Sounds like a dirty job.
